In 1553, de Cleve became a tenor in the Vienna Hofkapelle of Emperor Ferdinand I. This prestigious position marked the beginning of his most productive period as a composer. After Emperor Ferdinand’s death in 1564 and the subsequent dissolution of the chapel, de Cleve was appointed Kapellmeister to Archduke Karl II of Styria in Graz. After resigning from Graz in 1568, he returned to Vienna, and from 1579 onward, lived in Augsburg as a teacher.

Johannes de Cleve specialized in sacred music, composing both Catholic and Protestant works—a rarity for his era. His "Missa Rex Babylonis" stands out as a key example of his mass settings, reflecting his Franco-Flemish polyphonic roots. He published masses and motets in 1559 and again motets in 1579–80. Between 1569 and 1574, de Cleve also composed Protestant hymns, demonstrating versatility and engagement with the religious shifts of his day.
